By "upstream" you mean the 'master' version of Trilinos cloned off of software.sandia.gov git repo, or the public filtered git snapshopt?  If so, that explains why you are getting these flags since they are for development mode, which is what you get if you pull 'master' and not a release branch.  In any case, there are variety of ways to turn these flags off; see Trilinos/cmake/TrilinosCMakeQuickstart.txt (which is way too long to be a quickstart).
